There could be a problem with pressure drop across the filter and I would think there will be pressure drop across an antibacterial filter. That will reduce the therapeutic pressure in the mask and the CPAP can not adjust for that. So one may be reducing one's therapy by using the inline filter. Would it be enough to make a difference? I do not know.
